Note that you are required to run the clustering on the SAMPLES (tissues), and NOT the genes. This will result in a small tree - on a total of 15 samples. We didn't specifically do this in class, but you can easily do this by doing some action on the matrix before clustering, as explained in this step. |
How should I choose where to cut the tree in the clustering question A.c ? | |
First, note that the tree you are supposed to get is not large (as said in the last FAQ - a tree with 15 leaves). You should use the details of the experiment you read in GEO and think where is the best height you can cut the tree at that will match the experiment design. |
